2 toilets side by side

I have jack and Jill style bathroom with a door separating a toilet and shower from another toilet and vanity. I am installing new floor and have to pull up toilets. My question is, if I pull up one toilet and shut off its water supply and stick rag in pipe can I still use the other toilet or will it back up the other one? Thanks
